The (United States) Department of Defense (DoD, (US)DOD or the Pentagon) is the executive department of the U.S. government that coordinates and supervises all agencies and functions concerned directly with national security, national defense and the United States Armed Forces, headed by the U.S. Secretary of Defense, currently Ashton Carter.

The DoD developed APRANET, a prototype network connecting several universities and laboratories, that would become later the Internet. It is heavily in-show that it would have remained secret if an unknown individual hadn't exposed it "using a homemade computer". (“2πR”)
It maintained "Stillwater Imports", a front at 780 Mercer St., NYC. After Reese and Mark Snow broke into the facility, Kara Stanton uploades a virus provided by Decima to the DoD's Intranet, aimed at infecting the Machine. (“Dead Reckoning”)
Control was inside the Pentagon when Flight 77 crashed into it. She helped carry out the wounded and cover up bodies. (“Deus Ex Machina”)
